This is a really good question. This is probably the
best starting point for anybody who wants to understand
what this kind of software does. I really don't
see how it's possible to write a program of this sort
without first becoming familiar with some popular
existing protocols.
I am amazed that there has been so little discussion
here of actual protocols. Has there been any? Has
anybody even summarized here a sample protocol?
A protocol is what a NF program *does*. The NF
program carries out the instructions in the protocol.
In fact (although it sounds a bit odd because the
protocol contains so few instructions) the NF program
is actually an interpreter for running a tiny program
that implements the protocol; the protocol is
an interpreted program.

There is very little published information, but there
are TONS of high-quality descriptions and discussion
of protocols in the archives of the mail lists inhabited
by professional NF clinicians. A year or two ago,
when I was following this stuff more closely, the
two best lists for protocols seeemed to be PsyPhy and
Brainmaster. That may have changed.
